Pulsed-field gel electrophoresis (PFGE) is a laboratory technique used by FSIS scientists to produce a DNA fingerprint with a specific pattern for a group of the same type of bacteria. This can be used to determine PFGE pattern recurrence, which may suggest potential harborage of this strain in live animals or the associated environment in an establishment. In coordination with public health partners, FSIS transitioned to Whole Genome Sequencing (WGS) and discontinued the use of PFGE for Salmonella, Shiga toxin-producing E. coli (STEC) and Campylobacter in 2019 (https://www.fsis.usda.gov/news-events/news-press-releases/constituent-update-december-14-2018-0). Salmonella serotyping is a method for grouping different types of Salmonella based on the bacterium’s surface structures. Previously, FSIS used a molecular serotyping assay to provide serotype. On January 1, 2020, FSIS updated its method to using WGS to provide Salmonella serotype. Quarterly sampling reports on serotype and PFGE extend through the end of FSIS’ transition to Whole Genome Sequencing. We made this transition for Campylobacter beginning in November of 2018, and finalized it for E. Coli and Salmonella in April of 2019.
